Need help with dovetail jig

Not sure how to ask this question correctly. I'm using the porter-cable dovetail jig #4212 to make box joints. I have no problem setting the depth for the fingers. The first cut seems to be ok. When I align the fingers for the second cut, even though it looks like they are centered, I find the boards are mismatched in height by about 1/16 inch when I put them together. Any way to take some type of measurement of the second board and the fingers instead of relying on a visual?

Any suggestion would be greatly appreciated.

I saw a class being offered at Klingspor in Raleigh the end of March. Maybe you can have it figured out by then. If not.....there it is.

I went to buy the 4212, it was out of stock.
